Counters are two problems wearing one coat. First, picking the right one, which comes down to the shape of the thing. Second, the sound changes, because 一本 is いっぽん and not いちほん. The reading rows below flag every irregular so you can see at a glance where each counter misbehaves.
Highlighted readings are the ones that change. Everything unmarked is just the number plus the counter.
Which one do I use?

Uses the native Japanese numbers, which is why none of it looks like いち・に・さん. Every reading is irregular, so learn it as a set. Past 10 you have to use a real counter.

トイレは三階です。
The toilets are on the third floor.
Identical to 回 except at 3, where it becomes さんがい. Context tells them apart: 三回 さんかい is "three times", 三階 さんがい is "third floor".
Why the readings change
The 1, 6, 8, 10 club
These four numbers end in a sound that collides with the counter, so they double it: 一本 いっぽん, 六本 ろっぽん, 八本 はっぽん, 十本 じゅっぽん. If a counter changes at all, it almost certainly changes here.
h becomes p or b
Counters starting with h (本, 匹, 杯, 分) turn it into p after a small っ and into b after ん. That is why 三本 is さんぼん but 一本 is いっぽん.
4, 7 and 9 pick a side
These have two readings each, and counters differ on which they take. Usually よん, なな, きゅう. But time is the exception: 四時 よじ, 七時 しちじ, 九時 くじ.
One-line rule: Pick by shape, and expect 1, 6, 8 and 10 to change the sound. If you are stuck mid-sentence, use つ up to ten and 個 after that: slightly off beats silence, and everyone will understand you.
